30/3/2001 This directory contains three gzipped files "scc_soft3.0b.tar.gz", "CypData.tar.gz", and CelGene.tar.gz. Individual data files are also stored in the ./CypData directory for convenience of non-UNIX users. Warning: ./table/mdm_mtx is no longer compatible with the previous version. Please use the new file packed here, or create it by running makmdm. Scc-soft collects programs developed by Osamu Gotoh at Saitama Cancer Center Research Institute for sequence alignment and phylogenetic reconstruction. The new release of "aln" performs pairwise alignment between (groups of) nucleotide sequences, (groups of) protein sequences or between a DNA sequence and a (group of) protein sequence. With the last setting, "aln" can be used to predict eukaryotic gene structures based on sequence homology. Likewise, new "prrn" and "phyln" combine respective previous versions for protein sequences and nucleotide sequences. For more detailed information, see the files in ./doc directory. CypData contains alignments and trees of some of the cytochrome P450 (CYP) family proteins. C. elegans sequences were predicted from genomic DNA sequences by using "aln". CelGene collects a set of C. elegans gene structures verified by comparison of genomic DNA sequences and cDNA sequences. All materials in this directory may be freely distributed for academic uses.
